At the moment, all discounts take place via the phase definition (equipment +/-), or package definition (discount), so Kevin's suggestions are the way to go.
For the future, specifying per-item or per-group discounts is very high up on our priority list and will be certainly be addressed. However it is not included in 5.5 since this requires a very fundamental change to the pricing model.
What is in 5.5 is the ability to show more pricing fields on custom reports (like Adjusted Price = Base Price + Equipment Adjustment), which will make it easier to show the discounts already in there.
