Great question.
I have a suggesstion on how to handle 'included accessories' from our own internal database building methods.
I will first start by tackling your statement that "we do not need to receive/order/keep track of the tuner until we build the rack or are finishing the project"

If the included antenna (needed at rough-in) can only be purchased with the tuner, then you do indeed need to track the tuner during rough-in phase.
So looking at the big picture which includes Sales Orders in Biz Mgr and the pull into your accounting system, filtering by appropriate phase is important.
We also want to consider the scenario presented by clients sometimes who accept your design and want to only purchase the rough-in from you, this causes you to filter the project to include only rough in items, and again you need your item to be included in the project.
I have tackled this issue with items such as in-wall subwoofers that include an enclosure, a driver, and an amp all under one part number. In such cases, I place the item into the rough-in phase because I want to be sure to purchase that item at the right time, which is what phases help us to do. Additionally, I accessorize the item with 'DNO' items (more on that in the second part of my answer to you).

We use a designation in our Manufacturer Naming of "-DNO" for items that are included with other items and are wholly separate items, where -DNO is universal through the database to mean DO NOT ORDER for items that have no cost, no price. These items can carry labor tied to their appropriate phase, but when they make it through to BizMgr and to Quicklinks, they can be ignored on purchase orders, and even if they make their way onto a purchase order, they have no cost or real part number for a manufacturer to act on anyway.
Example:
MFG--MODEL--DESCRIPTION
CRESTRON--CNX-TXMWX--AM/FM/WX TUNER AND INDOOR ANTENNA
CRESTRON-DNO--AM/FM/WX TUNER--TUNER INCLUDED WITH CNX-TXMWX
CRESTRON-DNO--INDOOR ANTENNA--INDOOR ANTENNA INCLUDED WITH CNX-TXMWX
